The solution is to replace the application files with a new set, from an appropriate FileRun installation package. This can be done before or after upgrading the PHP version. It makes no difference, as the FileRun installation would not be accessible either way.

FileRun is referencing files by their full paths in the server's file system. If the file paths are identical on the new server, you won't need to do anything.
