There are technically ways of converting between them automatically (such as alien), but that can unsurprisingly result in package files that are a bit of a mess.

So basically flatpak sounds like the better choice to install... System - deb (quality& stability), user space apps - flatpak (latest features&bugfixes). flatpaks get updated faster than repo apps on Ubuntu-based distros. I use .debs from the repos, and flatpaks if they aren't otherwise available.
