While I was renaming every episodes, I saw that episode 590 of One Piece "History's Strongest Collaboration vs. Glutton of the Sea", who is a cross-over of DBZ, One Piece & Toriko, is added in the special section (S00E25).

Sep 05, 2018 · The Database is using One Piece's sub arcs as seasons, not the actual seasons. One Piece works in a thing called Sagas, which contain arcs. Currently One Piece is set up on theTVDB as Season 1 containing 8 episodes, which is wrong, even the above classification stating that ANN has listed 1-8 as season 1 is incorrect.

All those two-part episodes like Fun Run or Niagara get ripped as a single episode, as they should be, and TheTVDb even has them as their own individual episodes, but due to something with the API, Plex can't get the metadata for those episodes.

I usually make sure to look up anime on Wiki and TheTVdb to make sure the episodes and seasons line up. Then make sure your folder structure is (One Piece (1999) /Season 1/ One Piece 1x01) and so on for each Episode. Each Season will have its own folder. Specials will be titled (One Piece 0x01) Works great for me.

On theTVDB the first season it is split up into 4-5 separate seasons. On Netflix, it appears to stick to the Wikipedia organization.
