On some of the jobs when I run an incremental sync I see the following message in the job details : Cannot find dirty block information in the previous restore point, CBT will not be used. It's happening only to some VM's, usuually the larger ones.

Great find! This is definitely not the only reason though. Veeam utilizes VMwares' Change Block Tracking, which keeps a journal of what blocks on the VM have changed. When Veeam is backing up the entire VM like in your scenario (minimal actual used space, incremental run), it means that VMware has told Veeam that those blocks are changed.
